Quotes/Ord ers not getting updated in CRM

We are having this issue with random orders and with different users. One example is when we convert a quote to an order, the new order shows up under the opportunity in CRM but the quote does not get removed or updated. There are also instances when we make changes to orders and the order does not get updated from the CRM side. When you click on the order or quote within CRM the correct order/quote opens in MAS, just the information between the two are different. Is there any way to have CRM reinitialize to update all the quotes and orders and sync with MAS? I assume not since you must create the order through CRM and any order done prior to CRM doesn't get imported. Any ideas why the quotes/orders are getting stuck and not update in CRM? This only seems to happen about 10% of the time but seems like it is starting to happen more often.
