There is no limitation that says you can only do it at year end.
If you want to set up so that certain items are grouped to do cycle counts at specific times, just set the cycle count code on the inventory items. The cycle count code is solely a tag for grouping and letting you select groups of items. Beyond letting you select the group it has no other function.
