VI Data Truncated

Some of my flat file data from VI jobs ends up being truncated with missing rows and always with missing ending text qualifiers. If I run the job through MAS GUI, I have no problem and the flat file looks okay. When I run the job via command line, the data gets to about 98% of the rows it should have and then it just leaves off right in the middle of a row. This doesn't occur with all just, only some of the jobs called from command line.

Please note that it is faster and easier to pull data from MAS using Access or Excel than using VI.

I am not concerned with speed since this will occur overnight and unattended. I am just baffled why when called from command line the flat file is truncated but not when the job is started through the MAS console.
